Ok so here is the story, I have a gendai, and I just recently noticed a strange area on the kissaki. It looks like something hit the kissaki and left a ding, and what looks like a chip starting to form, or maybe its a crack, I can't tell. It does not go through the kissaki, but I can see a small line indention when I hold it up to the light, it does not seem to be deep at all. I couldn't actually photograph it, because it is so small so I tried my best to duplicate in paint.

 

(note actual line is about 1/2 this thick.)

So is it a fatal flaw? can it be polished out? Am i worrying over nothing?

It's impossible to tell from the picture really. You can inspect it with good light and a magnifying glass for a better view. If it "were" a crack/future chip, and provided it runs the way you have it depicted, it is not fatal and would be easily repaired by an experienced polisher considering it's location, size, and depth. Hope that helps some.
