Ive never seen this. Maybe to prevent moisture getting into the wood to preserve it longer?

Just a guess that the tsuka may have served as a container (for what?) requiring the fuchi be filled. Not suggesting it be forced, is the mekugi easily removable?

the fittings were secondhand with refitted to the tsuka, and had the shitadome filled.

Shitodome get filled all the time, but the fuchi?  This is new to me

Fuchi was likely turned into a Meiji pill box or something similar, with a hinge maybe...and then later reworked back to a fuchi.

That appears to be the best answer. The kashira must have been that hinged or fitted cover (ergo the filled shitadome).
